Hey all - I'm a fan of visiting the major breweries in and around New York City. I thought I'd post my local favorites: 

Queens:

Since you expanded your list to Upstate, I figured I'd suggest a few more in the Greater NY area:

Long Island:

Barrier Brewing Co, Oceanside

Blue Point Brewing Co (my personal favorite), Patchogue

Montauk Brewing Co, Montauk

Greenport Harbor Brewing Co, Greenport

Oyster Bay Brewing Co, Oyster Bay

Upstate:

The Peekskill Brewery, Peekskill

I concur with MarkD on Hudson Valley Brewery. They have some truly excellent sour beers.

Way up there:

Brewery Ommegang, Cooperstown (They're pretty well known and have some excellent brews, including a few Game of Thrones varietals. Their visitors center is currently under construction, so be sure to check if it's open first)
